I'll see if the writer has time to answer here explaining his reasons. Personally I think that not necessarily all choices should matter or change the plot in a big way (it could just show a different reaction of the character, showing inner struggles, etc). In the games I write myself though I usually don't have examples like the ones you mentioned, so I agree they're a bit odd
